To learn a language, you need not only motivation but also discipline.
Does this sound natural?

Do not listen to anyone saying this sounds remotely unnatural. Its not helpful at all. Maybe there are some people who wouldn't say it this way (for whatever reason), but if you want to say it this way its absolutely perfect English

Yes, that's great!

"not only" is often awkward. As is "but also."

Try this instead:
To learn a language, you need both motivation and discipline.

"Learning a language requires motivation and discipline."
"Learning a language requires motivation but it also requires discipline."
I would say "Learning" sounds more natural than "To learn"
